A. Download PAM250 and PAM40 from the bioinformatics tools link and place them side-by-side on your computer screen. What are the differences between the two matrices?  Why do you see these differences?

B. Download BLOSUM80 and BLOSUM20 from the bioinformatics tools link and place them side-by-side on your computer screen.  What are the differences between the two matrices?  Why do you see these differences?

C. Download the BLOSUM20 matrix as a txt file into the TEMP file on the C drive and name the file BLOSUM20. Use the dotter program to compare squid p53 and human p53 using the default scoring matrix in the dotter program (BLOSUM62).

D. Change the matrix from BLOSUM62 (default) to BLOSUM20 by typing in the following command: dotter -M c:\TEMP\BLOSUM20.txt c:\TEMP\p53_human.txt c:\TEMP\p53_squid.txt.  Compare the BLOSUM62 output to the BLOSUM20 output. Which scoring matrix produces more lines?  Why?
